Number one would be Watashitachi no Shiawase na Jikan. It's not that it only made me cry but almost everybody I've seen that read it seems to agree that it has that effect.
There's a bunch of things other than that, because apparently I get very easily impressed by fiction. Pandora Hearts, Nabari no Ou, Solanin, Strobe Edge just off the top of my head.

This is one of my favourite manga of all time and in my opinion, the best from FKMT, just short of Kaiji.
