Well, when I do notes for history I usually read a section, make notes on the side (Cornell style). You should analyze these notes as well, just for better understanding. Organization is good Cornell style, but another way for good organizationw while taking notes is by Outlining. Basically, you use letters and roman numerals.
Example:
I. Topic
A. First Point Made About Topic
i. Point made about the point A
a. Point made with deeper analysis about point i
(basically, you continue organizing like this until you're done with the section.) =/ Hope this was enough help. Btw, annotations or side notes are pretty good, too!
