I highly recommend Fire Emblem: Awakening for the 3DS along with any of the Legend of Zelda, Pokemon, or the Smash Bros. Series :3 All of them are really fun to play (at least for me, anyway)

I think Rune Factory 4 is pretty good, although I've never played it. But you should try it out and see how it goes!!
Other games like Pokemon and the Zelda series are really good too. Try the most popular games first, then sort out your favorites from there :)

3DS? There are a lot of good games for 3DS, but I'm actually playing one that is..mandatory to have.
I'm talking about "Pokemon Alpha Sapphire (or well, Omega Ruby)", the remake of Pokemon Sapphire/Ruby, the third generation of Pokemon. You can play as well "Pokemon X/Y" . These games are juts..awesome.
I don't know.. If you like Pokemon, and you haven't played it, do it. >.<'

If you like puzzle games get a game from the Prof Layton series. There is also Kirby if you like action and the Phoenix Wright and Layton cross over is a mix of puzzle and you play as an attorney. Rune Factory is ok, The Legend of Zelda is a good action, adventure series.

On the DS the Phoenix Wright games are some of the best on the system. Professor Layton is an excellent puzzle game.
On the 3DS I would recommend Fire Emblem Awakening or Pokémon.

Ghost Trick is probably the best DS title I can recommend. Followed closely by all Ace Attorney games (same creator as GT) and Rhythm Heaven.
